They should be mixed. Since the chips are marked on the front side, you can mix them, distribute them face down, and separate them again after the game is finished. If the cards weren’t supposed to be mixed, different card backs would have been used to distinguish the cards.
5- and 6-Player Extension - Which starship does the Travelers’ “Space Jump” friendship card refer to?
You may jump with any ship of your choice, because it is an ability and not a random event. Also, the text on the card says “with one of your starships” and not “with your first starship.”
Flight Phase - Do bonuses from friendship cards also count for the player who rolls the dice as the pirate?
No.
Flight Phase - During an encounter I received a trade ship, which I then placed during the flight phase. May the ship fly during the flight phase?
Yes.

The booster takes effect immediately. The rule doesn’t say otherwise.
Flight Phase - I built a trading outpost at outpost intersection 1, and I have a freight ring. However, I want to use the “Wear and Tear” encounter card to remove the freight ring – may I do that? If yes, what happens to the trading outpost?
As in all Catan games, you must meet the requirement only when you build. You don’t have to reverse previous building activities if later in the game you no longer have the things needed to meet the requirement.
Flight Phase - If I have starships on the game board but don’t want to fly them, do I still have to roll the mother ship?

The production increase only takes effect if at least one of your colonies (or spaceports) produces the corresponding resource.
Production Phase - Is the reserve pile assembled only once or each time it is depleted?
As long as there is demand, the pile is continuously reassembled – that is, as long as there is a player with less than nine victory points.
